isodec spectrum.txt [--centroided] [--type PEPTIDE|RNA] [-o OUTPUT]

When -o is omitted, IsoDec writes <input-stem>_isodec.tsv beside the input. Use --centroided when the input already contains picked peaks. Complex mass spectrometry formats require the unidec optional dependency.
